If we want to add a new link in the menu, or change one of the links and have 5000 blogs already running, can we change it in one central place so ALL blogs will be updated?

no, not ootb.
of course if you limit all blogs to use the same template, when you change the template, all blogs will be updated...how do you imagine all templates would be automatically changed otherwise?
have you ever used wordpress before? if you know how themes work there, you can multiply that by the number of themes you offer in your wpmu install and you get an idea how it works... -
Depends on what you mean by "menu." If you're referring to something in the backend, it's fairly safe to say that there's probably a hook you can use to write a plugin. Want to be more specific?
