I'm having problems installing MU plugins; when I put them in the mu-plugins folder, the control panel doesn't recognize them and they don't show as available. Putting them in the regular plugins folder does the trick, but does this affect the functionality of the MU plugins?

Any plugins placed in the mu-plugins folder will not show on the standard plugins page.

They don't need to as they are automatically activated.

    Yes it will.

If it's a plugin specifically for MU, and it says to put it in mu-plugins, then do so.
