    Would it be possible to use the thesis theme from wordpress (www.example.com) as my main directory and then install wordpress mu as the blog link for the site as a subdomain (www.blog.example.com)?

    You should be able to use the Thesis Theme with the root blog on WPMU. Wouldn't that do what you want?
