I'm running a WPMU site with sitewide tags, everything is working as it should, except for links in sidebar widgets on the main blog.
The widget link appears as homeblog.com/category/cat1 but the actual URL of the category is homeblog.com/blog/category/cat1. The blog options have the permalink structure as: /%year%/%monthnum%/%postname%/
If I change the permalink structure to /blog/%year%/%monthnum%/%postname%/, the URL of the category becomes homeblog.com/category/cat1 but the widget links to homeblog.com/blog/category/cat1
If I change the permalink structure to /somethingelse/%year%/%monthnum%/%postname%/, the URL of the category becomes homeblog.com/category/cat1 but widget links to homeblog.com/blog/somethingelse/cat1
In other words, the links in the widgets are in sync with the blog options permalinks, but the category URLs are the opposite.
Any ideas??
