Ok,so I don't have access to my http.conf and my hosting refused to add any lines...(solidinternet)
Can I still work with wordpress mu in subdirectories?

Yep, works fine although some of the plugins don't, like spam karma but there's a workaround for sitewide feed.

I do call into question the "my hosting refused" bit. You may want to consider if you're happy with those folks.
