I did the following steps for 2.6.2 to 2.6.3:

A. Check the release dates:

--- WPMU 2.6.2 was released on Sept. 30, 2008

--- WPMU 2.6.3 was released on Oct. 25, 2008
http://ocaoimh.ie/2008/10/25/wordpress-mu-263/

B. Download WPMU 2.6.3 and replace the really important files to be updated:

* wp-includes/version.php 10/25/2008
* wp-includes/class-snoopy.php 10/24/2008

C. Check for other files which were updated after Sept. 30, 2008 and replace those:

wpmu263/wp-signup.php 10/25/2008
wpmu263/wpmu-settings.php 10/24/2008
wpmu263/wp-settings.php 9/25/2008 (including this to be safe)

wpmu263/wp-includes/rss.php 10/24/2008
wpmu263/wp-includes/wpmu-functions.php 10/8/2008
wpmu263/wp-includes/plugin.php 10/8/2008
wpmu263/wp-includes/functions.php 10/8/2008
wpmu263/wp-includes/widgets.php 9/30/2008

wpmu263/wp-admin/wpmu-edit.php 10/24/2008
wpmu263/wp-admin/wpmu-options.php 10/6/2008

Is upgrading this way okay?

If you're upgrading from 2.6.1 then I'd say yeah.
