How do I configure a plugin to be accessible only for me (the site admin) and not for the rest of the WPMU install's users?
I have plugin commander installed but I'm not sure how to adjust it to achieve the above results.

there is nothign to adjust. you don't click un user-control for the plugin you want accessible only to you, and thus no other user than you (the siteadmin)can enable this plugin.
