I had a hard time getting WordpressMU installed, and when i finally did, the first thing i did was change the permalink structure, and now they dont work. Whenever you click on a permalink in a post, it just brings you to the signup for a new blog page.

because of rewrite, it recognize "archives" as a username, try edit the permalink structure to a null value.

There's a reason options-permalink.php has a die() at the top. It's not really advisable to change the permalinks at this stage.

Ok, i changed it back to the default, which is
/%year%/%monthnum%/%day%/%postname%/ (right?)
and it still wont work... now it gives me the signup page for the user "2006"

I presume this is the permalinks for the main blog? Add "/blog" at the start of that so it looks like:
/blog/%year%/%monthnum%/%day%/%postname%/You could possibly try a custom permalink structure prefixed by "/blog/" and it will work, but I can't guarantee that you won't run into problems later!
