I can't exactly tell from my test installation, but it looks like there are a few common administration activities that aren't available from the admin interface. For example, I don't see a way to install a plugin site-wide. Am I just missing something? If not, please consider this a feature request!

Plugins can be enabled site wide but I think that have to be deactivated in all blogs before you can do that - i.e if one blog has it enabled then you can't enable it site wide.
