I have changed a few files in wpmu, like removal of wordpress.com links from here and there. Is there any way that a new upgrade can be installed with those modifications preserved ???

Cut and paste each Repository checkin out of trac when it's made. That's what I do.

Pretty much. That's why most of us check the trac every day or every so often.
