Last night I upgraded from 1.0 to the latest version. Now new blogs are being created as $user.blogs.$domain.com , and they used to be as $user.$domain.com. In the earlier version I thought there was an option to define this in the "Options" panel, but now I dont see that there.

How do I go about changing it so new blogs are $user.$domain.com ?

    thanks!

Is your main site at blogs.domain.com?

If so, you would have had to have modified the core to get it to put domains on user.domain.com instead of user.blogs.domain.com.

Yes my main site is blogs.domain.com. Perhaps the core was modified in the past, are there any instructions on how to do this?

That would have been a modification on your part as wpmu is setup to to add the username onto the main URL.

The problem is the .blogs. not the username.blogs. I want:

    username.domain.com
    I have:
    username.blogs.domain.com

    How/Where can I change this?

You have to install the software at domain.tld to get username.domain.tld. If you had it at blogs.domain.tld and you were getting username.domain.tld, you had to have done something to the mu software as that's not how it works.

Yes, it would require customizing the core.

    Been there, done that.
