I have wpmu set up and working properly and completely.

it creates blogs easily... so I have
    http://www.mymainsite.com
    http://www.blog1.mymainsite.com
    http://www.blog2.mymainsite.com

I added a subdomain as I want to have
    http://www.linklist.mymainsite.com

I can access the subdomain from the control panel and see it and upload things - just when I call the site it reverts and WPMU takes over and asks if I want to make a blog called linklist.mymainsite.com

I have researched and think I need to change the htacces files on root and subdomain - but cannot figure it out.

    PLease help :)

It's actually not your .htaccess, it's the conf file you need to make changes to. You have to go to your httpd.conf file and move the subdomain linklist.mymainsite.com above mu's wildcard dns entry of *.mymainsite.com.
