I have no check boxes checked, and I am logged in on a different system as one of my users, and they have ALL administrative privileges.

Being all honest, I understood close to nothing from your post. Can you be more specific?

The plugin will not, can not, change users to Admin.
How do you log in as one of your users?
What makes the new site different from the old site?
Have you saved at the SiteAdmin-->Options page at least once to write the "no checks" to the db?
I have saved it there, many times actually. To log into a different account, I use my other computer, and log in just as if I were someone else going in to update my blog on the site.
I don't want users to be Admin - that's the problem...no matter what settings I put on there, it doesn't change them from the admin settings, so they have all menus.
For SiteAdmin's to see limited menus check the "Site Administrator Gets Limited Menus?" checkbox, too.
If you don't want users to be Admin, change their role at the blog's Users menu instead.
