Does it matter which folder I install the plugins into, plugins or mu-plugins? Is the only difference that mu-plugins are available to all the blogs? I'm referring specifically to plugins that aggregate things from all the blogs like most recent posts or most active blogs and such. Thanks a lot.

If you;re referring to plugins written specifically for sitewide code to run, then yeah - mu-plugins folder.
