If I install an SEO plugin or a tags plugin, will it propogate to every user on my WPMU site? Or do I have to activate it for each user?

Not all plugins work like this. Many aren't made for MU and the mu-plugins folder. Regular wordpress plugins often require you to edit them before they work on MU.
Check out a mu-plugin called Plugin Commander.
