I just upgraded to 2.7, and I did backup everything. However, when I got not my main blog, it gives ma 404 error. All the information is still there - I can see the blog exists in the Admin panel, and all the posts and comments and such are still there in the database.
Any help? I'll be happy to provide more information if neeed

I had the same issue. I changed home.php to index.php within my theme and it fixed it...
I do not have a file named home.php in any of my theme folders. Thank you for suggesting that though.

A link to your website may be helpful.
Also, did you change anything in htaccess?
sorry - I meant to include that.
main blog is http://thunderchld.com
Second blog is http://thunderchld.com/lovebugx20
Could it be something to do with GoDaddy and Wordpress MU not being able to have sub-domains and I had to set it up via sub directory?
I did not change the .htaccess file to the best of my knowledge.

Main blog is opening OK. Second blog is giving 404 perhaps because you've set a non-existing page as first page in options.
I have a non-existing page because with the 2.6.5 it was a 'virtual' blog. It never made any new pages. Do you think it would be worth deleting the blog and making it over again?
I apologize for my ignorance as I am semi new to WPMU.
Yeah, try doing it. For what it's worth, I've recently installed WPMU on a GoDaddy account using the subfolder install and it works fine.
you may want to give it a bit - mine had stylesheet issues, but the next day it worked.
