After a lot of upgrades (745), here's the message I got :
Warning! Problem upgrading . Your server may not be able to connect to blogs running on it.
Error message: malformed
How could I solve it ?

If you go into the back end of the blog it will automatically upgrade, all the upgrade process does is call the back end for each blog so its not really a huge problem.
Did you remove the site url from that error message? if you didn't that might explain it!
