I have two Domain Names:
makaboy.net and explodingcan.net
I want makaboy.net to be my main blog and I want explodingcan.net to be my second blog. Where do I have to point explodingcan.net to show only the second blog? In my hosting, I can point domains to a directory, but I do not know what directory to point it too.
you point it at the same directory that MU is installed in.
Then you use the Domain mapping plugin to make blog 2 have the domain name you want. Create the blog first, then map it.

Is it a technical impossibility that prevents this plugin not to work with subdirectory ?
No, that version just doesn't have the ability. There are paid versions of the plugin that DO work on a subdirectory setup.
