Before I install I have a question: Is MU like an "extension" to regular Wordpress, or do I choose from EITHER wordpress or wordpress MU?
So... if I already have wordpress installed in a folder like this: mydomain.com/wordpress, can I put MU here: mydomain.com/wordpress/wpmu and have it work correctly?
I am really confused by the instructions in the documentation area.
Do I upgrade or do I remove my entire wordpress installation and begin anew with only the wordpress MU?
If you already have a WordPress install, and you've already upgraded to 2.9, then I suggest that you wait for version 3.0 where WordPress and WPMU codebases will have merged.
If you can't wait, there are some tutorials to help you migrate from WP to WPMU

Google for the Wordpress Roadmap.
It's an either/or situation. You install one or the other.
you can wait for the merge, or you can export all your WP stuff out, tear it down and install MU.
Merge timeline is 3.0, possibly march. No firm date has been set yet.
