i'm going to install wpmu on my root... then i will also add in buddypress plugin, but i want it to run from either a subdirectory
eg. mydomain.com/buddypress
and my main page to be a static page which will have links to other pages including buddypress
can this be easily done? or do i need to install another wpmu under mydomain.com/buddypress?

yes, you can do it, but not the way you;re thinking.
the front page has its own blog. Put a special theme there with a home.php leading elsewhere, like the "main" blog, which will actually be a second blog.
Set up BP on a third blog, don't forget to configure BP in the config to tell it where it lives.
