I am new to WPMU and I am the administrator of my site. I need to put an advertisement to be displayed in all the blogs created as sub-domains under my main domain. How can I achieve this? What plug-in can be be used for the purpose?

Any adsense plugin.

Or dump the code right into the themes.

Depends really. Where within your layout do you plan on adding in these advertisments? To be honest though, you may want to search the forums for advertising and adsense as this has been discussed at some length.

There's tons of ad management plugins in the repo. But like tdjcbe said above - depends on where you're putting them. there's hooks available to insert whatever you want.
