I have to delete WPMU in webroot but wp-content/blogs.dir can not be delete, its include /1/files/2006/10/ all empty folders without any content (or hidden?)
either cuteftp or flashFXP also cannot do action.
(failed to upload file to those empty folder.)

Best bet would be to contact your host and as them to do it as server root. Those directories were created by the webserver and are owned by it.
Do remember though that those files belong to your clients. Deleteing them may kind of tick them off which may be a bad thing.
