I hope this isn't a silly question, but is there anything special that has to be done to a theme to use it with wpmu? Any special tags? It also seems like I saw a reference to making themes wpmu 'safe' thought I can't find it now.

The trouble with old themes may be deprecated tags: http://codex.wordpress.org/Template_Tags/
Most (recent) themes from the wordpress community viewer are fine. Nothing special to do.
