Whenever I go to my wp-signup, I get and error saying "No input file specified." I was using the captcha version of wp-signup.php, then reverted back to the old version, while whenever I go to an incorrect subdirectory, I get the signup page.

If so, then that is correct procedure. if a visitor drops into a subdirectory that a blog is not created, you get the signup page. Should be filled out for that subdirectory already as a suggestion that they register it.
How are you getting the input error? IS it wrapped around the site's theme or what? What is the URL when you get that error? What's in your error logs? Need some details to go on here.
